Jolie and Pitt were last seen together on-screen in Mr. & Mrs. Smith. The 2005 film grossed $478 million at the box office.
Jolie had earlier revealed plans to retire from acting, so this film might be her final role. The film will release in 2015.
"They'll be filming in Mgarr ix-Xini Bay in Gozo. The visit will last about 10 weeks," a source said.
Jolie would be writing, directing and playing the female lead in By The Sea, which has been described as 'intimate character-driven drama' set in Malta.
"This is not an action drama. 'It's the kind of movie we love but aren't often cast in. It's a very experimental, independent-type film where we get to be actors together and be really raw, open, try things," Jolie said in an interview.
Both Jolie and Pitt have shied away from steamy scenes ever since they got together in real life. Pitt's friend Frank Pollaro said in an interview to a magazine, "This is a guy who has tried not to do any sexy scenes with other women since he's met Angelina. He's crazy about her, and she's the same way about him." Pitt's last sex scene was with Cate Blanchett in 2008's The Curious Case of Benjamin Button.
Jolie, who has done steamy roles in Original Sin, Gia and Foxfire, has also stayed away from them for quite a while.
