Captain Cook and Trott were slowly but surely building a solid platform of 58 for the second wicket until Trott, on 28, chased a widish ball off Neil Wagner and edged it to wicketkeeper Brendon McCullum.
On the first ball of the next over, Cook poked at Doug Bracewell and sent a thick to the safe hands of Dean Brownlie at third slip.
Cook was out for 34, and the opening session of the test after the first day was washed out swung back in New Zealand's favor.
