The court also dismissed the bail petitions of politician Santosh Jha, the alleged kingpin of the scam, computer operator Amitabh Arun and former deputy collector Devendra Kumar.
Goswami's lawyer said they would move the Supreme Court for bail.
Two days ago the court had adjourned the hearing in the case of Goswami, an Indian Administrative Service (IAS) officer who had been listed by Time magazine as an Asian hero for his flood relief work in the state.
Opposing the bail petitions, Bihar Vigilance Bureau lawyer said it would be inappropriate to grant Goswami bail as the investigation was reaching a critical stage.
Goswami and the others have been in the Beur central jail here since last year after they surrendered in the court for irregularities in the allotment of funds.
