His burst saw Harmison take three wickets for 10 runs in eight balls.
But even after Marshall's exit, New Zealand were still well-placed at 66 for three in the 12th over.
Only a last wicket stand of 23 between Harmison (13 not out) and James Anderson (11), both career-bests at this level, took England to three figures.
Marcus Trescothick, with 14, was England's top scorer.
But the Somerset left-hander recklessly charged down the pitch against Jacob Oram and was bowled.
Franklin then bowled England captain Michael Vaughan for 12 with a full-length delivery to leave England 30 for two.
The middle-order, minus hard-hitting all-rounder Andrew Flintoff who is out for the series with an ankle injury, then folded.
Man-of-the-match Franklin, 23, only called into the injury-hit New Zealand squad for the third Test against England at Trent Bridge earlier this month from Lancashire League side Rishton, finished with a double wicket-maiden.
First he had Ian Blackwell lbw for five and next ball he had left-arm spinner Ashley Giles caught behind by Hopkins.
Gough survived the hat-trick ball when Franklin's lbw appeal was rejected.
But England were soon 78for nine and looking like beating their record low One-Day International total of 86 against Australia at Old Trafford in 2001.
However, pace bowlers Harmison and Anderson took England past that mark.
But Anderson fell when he was bowled by left-arm spinner Daniel Vettori, England all out with 17.1 overs of their innings remaining.
Such was the speed of England's collapse that veteran New Zealand seamer Chris Harris did not get a chance to take the one wicket he needed for his 200th One-Day International dismissal.
