Soe Win departed from the southern city of Shenzhen following a meeting with its mayor Xu Zongheng.
Xu said the visit "would help enhance the mutual understanding and cooperation between the two countries," the Xinhua news agency reported.
The Myanmar prime minister arrived in Kunming, capital of southwestern Yunnan province, on Tuesday.
From there he travelled to Beijing where he met with top Chinese leaders, including President Hu Jintao.
He also visited the northwestern province of Shaanxi and Guangdong province in the south.
The two nations enjoy strong military ties, with China helping construct naval bases in Myanmar, which sits on the Bay of Bengal and the Andaman Sea near strategic global shipping lanes.
Trade between the two countries last year reached 1.2 billion dollars, according to Chinese government statistics.
