Cruise, 52, has just wrapped up the fifth Mission Impossible movie after months of filming in London, and is now heading straight back to Los Angeles to spend some time with his little one.
But the actress is said to be unhappy with her former husband's involvement in their daughter's life.
Holmes is dating singer-and-actor Jamie Foxx, but insiders aren't commenting on the relationship. However, they have admitted that Crusie has been very concerned in the past about his ex-wife's partners because he worries about them being a "negative influence" on Suri.
Holmes and Foxx are said to have been dating for over a year, but a source has said: "This is not some intense romance. Jamie and Katie are friends and have been for a long time. They are two adult who are attractive and single, and so apparently conclusions will be drawn. They're not about to run off and make some serious commitment."
