The Indian medium-pacer, who had scalped five Gloucestershire wicket in the first innings, once again bowled a tidy spell to take two wickets for 28 runs in nine overs.
The match, however, ended in a draw as Gloucestershire declared on 400 for seven when both the captains decided to call it a day.
Earlier, Middlesex declared their first innings at 253 for 8 with Agarkar not out on four after facing just one ball.
In the second innings, Agarkar gave two early break-throughs when he sent opener Phil Weston and Australian recruit Mike Hussey to the pavilion with the score reading just 39.
Gloustershire were bowled out for 347 in their first innings.
The lanky right-arm seamer, who was yesterday recalled to the Indian team for the upcoming tri-series in Holland, NatWest Challenge in England and ICC Champions Trophy, was spearheading the Middlesex attack in the absence of their second overseas recruit, Australian paceman Glenn McGrath.
