The combined forces, who were raiding some areas at Samram Maning area in Thoubal district at 4 am on Friday, were fired upon by some militants.
In the ensuing encounter, one militant was killed, the police said.
One 9 mm pistol with some rounds of ammunition were recovered from the spot.
In another encounter on Thursday night, one militant was killed by personnel of the police and 12th Maratha Light Infantry at Wangoi area in Imphal West district, the sources said.
One AK-76 rifle with 15 live rounds was recovered from the spot.
The two bodies have been sent to Regional Institute of Medical Science and Hospital here for post mortem.
Over 85 persons were so far killed in militancy-related crimes in Manipur this year.
