Hayden strained his left hamstring during Australia's 17-run victory over the Kiwis to level the series in Sydney on Wednesday.
CA said the Australian lineup, including a replacement for the injured Hayden, would not be finalised until the morning of the match at the Gabba.
"Having consulted with team physio Errol Alcott, we feel that its in Matthews best interests to sit out the match, so as to not risk further injury," head selector Trevor Hohns said in a CA statement.
"With so much cricket on the horizon, including the first Test against Pakistan less than a week away, were not keen to take any chances with him.
