Rice left at around 11:30 am (0230 GMT) for Seoul after a one-night stop in the Japanese capital, a police spokeswoman at Tokyo's Haneda airport said.
In Tokyo, Rice promised US military support to its allies and warned North Korea not to test another atom bomb.
She is due to hold a trilateral meeting in Seoul with the South Korean and Japanese foreign ministers.
