Bhupathi and Knowles, seeded fourth, came from a set behind to prevail over unseeded Czech pair of Tomas Berdych and Lukas Dlouhy 3-6, 6-3, 10-5 in the super tiebreak Saturday night.
They will next face Igor Andreev of Russia and Xavier Malisse of Belgium, who thrashed Robert Lindstedt of Sweden and Jarkko Nieminen of Finland 6-0, 6-3 in the opening round.
The other Indian in the fray Leander Paes and his Australian partner Paul Hanley will meet unseeded German-Dutch pair of Christopher Kas and Rogier Wassen in the pre-quarterfinals.
If both Paes and Bhupathi win their next round doubles matches, they will clash against each other in the quarterfinals of the Masters event.
