Serdyukov's resignation was due to "family relations with the premier", Prime Minister Viktor Zubkov said after a Tuesday meeting with President Vladimir Putin.
Serdyukov, reportedly the son-in-law of Zubkov, was appointed defence minister earlier this year to replace Sergei Ivanov, who was promoted to first deputy prime minister.
Putin formally appointed Zubkov as the new prime minister after the parliament approved his nomination last Friday.
The new cabinet will be forged on Friday and President Putin is considering government restructure and new members, Zubkov said.
