Zurab Gogokhia says no one was injured in the pre-dawn blast, which occurred just hours before a train headed for a town near the border with the breakaway Abkhazia region was scheduled to pass over it.
Gogokhia says an explosive device was planted on the tracks but it's too early to say who placed it.
The blast came as Georgia faces daily protests in the capital Tbilisi by opposition groups try to press President Mikhail Saakashvili to resign.
Abkhazia is one of two regions that has had de-facto independence, following Georgia's war last year with Russia.
