Kountouris, who was Sri Lanka's former team physiotherapist, was Alcott's understudy in the Australian set-up for the last three years.
Alcott, who filled the position in the Australian team for 22 years, recently left to head up a newly-created physiotherapy and rehabilitation position with South Sydney in Australia's National Rugby League competition.
Kountouris' first major task will be preparing the Australian team for the home Ashes series against England that starts in November.
